FYI: You can get up from the seat when it’s docked, go in and do the business you have at the den with your fix. But instead of getting arrested, you can simply fast travel via the scanner. Your ship will become invisible, but you can still undock and jump to another system. That fixes the invisible ship.

Heres how I fixed it: Escape the city you are in, and wander around until you find a ship (can take hours but I found one) fight all people inside then fly the ship, it will become your home ship and you can travel back to New Atlantis/Cydonia/Neon. Then go to the ship service technician and change your Home ship to your old ship.Happened on my front facing cockpit after dozens of hours in service and similar design last 3 loops. My ship bugged out and I saved and reloaded and seemed fixed. Until this bug hit as soon as landed.
